Why can you use a different nickname for replies but not new threads?

Shouldn't it be the other way round? Doesn't the "use a different nickname" option encourage sock puppets? I'm very confused.

Yes, this option is available on the mobile site because NCing on the mobile site is a faff. Not sure why it's not available for starting new threads - is likely to be an oversight rather than a deliberate decision I should think! We will check with the people developing our exciting new mobile site whether this option will be available for new thread-starters then.

Thanks for the reply. I tried to NC for a comment and it just said "you don't own this nickname" - so don't get how to make it work either?

You can only change to nicknames that are already assigned to you (ie names you've already namechanged to in the past), I think?
