filthy floorboards in the loo

renovating an old house that has been neglected for a number of years, and starting with the smallest room. we plan to replace the toilet, but the floorboards surrounding are filthy. i have scrubbed with bleach a number of times, but this hasn't made much difference. any ideas what i can do to get rid of the staining and smell? thanks in advance.

Sand a mm or 2 off them, then re-varnish?

I recommend you turn them upside down and sand/polish. The smell should dissipate as they dry. Dont cover them with mat; this will only make the odours worse as moisture will become trapped.
